Kenshin diverged from its superior manga at the end of the Kyoto Arc. The show had to invent stories after what was a pretty close following to the manga.

True ending (manga) follows Kenshin's battle with his brother-in-law Enishi, he was in the OVAs if you remember. Anyway that takes up an arc about the length of Kyoto and it ends with Kenshin and Kaoru getting married and having a son called Kenji, he passes on the Sakabato to Yahiko when he turns 15.

Namely, practically the whole ending of the original Rurouni Kenshin anime series is a filler (original) ending, and there lies the issue. If you hate fillers, you'll probably want to skip these episodes, but if you do that - you cannot see how the series ended.
